heli: Well, I have a homemade version Knizia's Swap in a very small box, but for a published game probably something like Haps.
CortexBomb: Cosmic Eidex. For actual board games, Demono (it comes in a check sized box about 2 inches deep)
CDRodeffer: Well, a couple of the Carcassonne expansions came in very small boxes, but I don't count those because they're not games all by themselves. Cosmic Wimpout, Q-Turn and Cinq-O are also quite small, as would be LCR if I owned a copy (I don't). But narrowing it down to small games that actually have a useful package (Proton, Button Men and Punch Cards therefore don't count), I think I have to give the nod to Continuo (barely bigger than the King & Scout / Count boxes), with a close runner-up to a small magnetic Chess set that came in a CD jewel case.
skelebone: I believe Kathai takes up somewhat less volume than a regular deck of cards, but the Carcassonne King & Scout Expansions are in a box nine tiles tall.
